How often do you see articles in gaming magazines or on gaming sites about '10 Game Characters We KNOW Are Straight' or something like that? No - it's always about gay game characters. And they don't need to do specials on straight gamers, because they're the majority.
When gay people complain about these things, it's because homosexuality is being treated as something freakish instead of something commonplace. Like you said, Why is it that the gay community is always treated as some sort of separate entity from everybody else? Surely gamers are gamers and your sexuality has nothing to do with it.

seriously though, imagine being a kid that was adopted by 2 gay men. thats a bad deal. there was a situation like that when i was growing up in my school (only it was lesbians) and the kid caught h*ll for it all the time. sad but true. it would only be worse if it were men, being that society seems to be more accepting of lesbians than of gay men. it's just not a fair deal to the kid, it's not natural, wasn't intended by natural selection, and shouldn't be legal. call me a bigot, i say i'm realistic.
other than that, they don't bother me.
