With a couple of Resident Evil games coming out this year, let's take the time to look at some games that legitimately scared the crap outta you. Maybe you were young at the time or maybe you're just a normal human being that jumps at those "Boo!" moments in games and movies. Either way, don't be a pussy; go ahead and admit it. No one here will judge you.
Of course, there will be those that say, "I've never been scared by a horror game," which either means you may be clinically psychotic or lying. These are the same guys that provide tips on games saying, "It's not that hard..." as some sort of e-peen buffer because they don't want to admit they had a hard time with a certain game. But I digress.
I'll get things started. For me, it was the first Resident Evil. I've been a zombie fan for a long time (before it was "cool"), mostly because the idea of them actually existing scares the crap out of me more than anything else. It's a real nightmare scenario and being able to play in a game that at the time stood way above all others and had zombies and other crap coming after you was intoxicating for me. I'd turn the lights down low (mostly so I could see better), and be in my apartment all alone at 2 AM fighting zombies. I loved it and yes, I jumped at the appropriate moments.
More recently, I found some shivery moments in the F.E.A.R. games (though the games were so-so from what I remember) with those creepy ghost kids. And then the Dead Space games. Oh hell yes. What those games did well was take away the sense of safety you'd build up. For instance, you always felt safe in elevators and those store kiosk things, kind of like those safe rooms in the Resident Evil games. Then about 3/4 of the way through the game you back out of the store or just be chillin' in an elevator and a necromorph would randomly be on you. Good times.
Honorable mentions: All the Silent Hill games (which I've never really sat down and played at length - strange, I know), The Suffering, the Dead Rising games (not really horror, but the damn zombie hordes get my heart pumping every time they grab me), Condemned, COD Zombies (sorta, if you play it alone), BioShock (it had its moments), and Left 4 Dead (that zombie horde thing again).

Speaking of Clock Tower...*shivers* I sold my snes after an hour of that game. I still can't play it without the heeby jeebies at 23. Love me some survival horror!

Silent Hill 2 is an amazing horror game for many reasons, and while delivering solid hands down fear is one of them, it's not it's strongest point.
Amnesia connects with the players in such an immediate way that you forget that you're protected by your PC screen and do feel like you have to just RUN.
Jump-outs are more common these days, especially in bigger budget games, but that doesn't appeal to me. It makes you jump and feel temporarily scared, but it does nothing for real fear.
Forbidden Siren on the PlayStation 2 is hugely underappreciate d (playing in first person is very underused for horror's I think) and the PS3's Blood Curse is also underappreciate d. It's a shame. Project Zero is another little goodie that can offer more fun to those who have played Silent Hill or Siren to death.
For those looking for a legitimate scare right now, go for Amnesia. Have a shitty PC? Grab a 'good' Silent Hill (read reviews but don't ruin the game with Youtube videos!) on your platform of choice.
It's a great genre that's extremely hard to pull off well, and if done right, you can watch people voluntarily shit themselves. It's amazing.
